Newton travelled to Rainhill knowing a place in the next round was at stake, and the opening half proved to be a tight and competitive affair.
The hosts probably saw more of the ball during the first 45 minutes, but clear-cut opportunities were limited as Newton remained organised and difficult to break down.
Alfie Speakman was called upon to make one good save to keep the scores level, while at the other end Rio Gill found himself involved in a couple of half-chances as Newton looked for an opening.
The breakthrough arrived six minutes after the restart.
Newton won a corner and, as the delivery came into the area, a Rainhill defender rose to head clear but failed to make contact. The loose ball ricocheted off a couple of players inside the box before Matty Smith reacted quickest, getting the final touch to put Newton ahead.
Rainhill responded by pushing higher up the pitch in search of an equaliser, but despite enjoying pressure, they struggled to create a clear sight of goal against a resolute Newton defence.
The biggest moment of the game arrived on 80 minutes when Rainhill were awarded a controversial penalty.
Owen Walker challenged for a header with a Rainhill player, with both going up for the ball. The home player went down following the challenge and, despite strong protests from the Newton players, the referee pointed to the spot.
Speakman remained composed.
The Newton goalkeeper read the penalty taker, went the right way and produced an excellent save, pushing the ball away to safety and preserving Newton’s slender advantage.
Rainhill continued to throw players forward during the closing stages and even sent their goalkeeper up for set pieces as they searched desperately for an equaliser.
Newton, though, stood firm. Speakman commanded his area well and the defence dealt with the late pressure to see out the game and secure the clean sheet.
It was a determined cup performance from Newton, who showed both resilience and composure to protect their lead and book their place in the next round.
Right-back Mike Winer was named Player of the Match after another strong display, although he was pushed close by Speakman following his decisive penalty save. Jake Ball and Joe Charleston also continued their impressive and consistent starts to the season with strong performances.
